I was just wondering if there is a way to clear all the working
directory settings for your account in Visual SourceSafe 6.0.

Thank you.

Hi Mike,

If your working folder is overridden from the meta-root, then just go
to the root project and clear the working folder path in Set Working
Folder dialog.

If some of your sub-projects are set to specific working folders, you
may delete the working folder entries in the user's ss.ini file, which
is located at your username folder of the VSS database folder (VSS
\users\<your username>\ss.ini).

Regards,
