I noticed in my VSS database that there are files checkout to someone who is
no longer in the company. Is there any way to undo that checkout? If not,
what would be a good way to handle the situration?

We believe that the file version in VSS is the latest version and that no
code has been lost, but I'm still faced with the un-undo-able checkout.

If you use VSS explorer, and connect to the database as the admin account,
you can then undo checkouts against any checked-out file, whether you were
the person who checked out, or not.
