Previously when checking in files from VS.net I was prompted for a
description. However, I was out sick and someone else needed to check in
some files for me, apparently they clicked the check box (forget the text
next to it) that turns off this prompting.

How do I get the prompting back?

I think you'll find it at Tools->Options, Source Control, General.
