Ok after doing some thorough research on the web I found some topics
indicatiing that it should be possible to have both frameworks
installed alongside eachother, it's a shame microsoft doesn't provide
such information on the web.
But I gave it a try and it is all working correctly now, so my question
is answered.

Hi,
they are running side by side. If a application needs 1.1. CLR 1.1 is used
and the same for 2.0.
There are minor differences which came up in our project. They may be not
valid for You, but have a look at:
http://connect.microsoft.com/VisualStudio/feedback/Workaround.aspx?FeedbackID=93820 !
If You install 1.1 after 2.0 it may not change the behavoir You are used to
right now.

I believe that each release of the Framework is an add-on to the previous
version, and therefore you can install .NET Framework 1.0, 2.0 and 3.0
(formerly called WinFX) in any order.
