I have published a website that has the "make this site updatable" checkbox
unchecked in vs2005 publish utility. I have a folder in my website that a
subdomain points to with a default.aspx file in it. Since the default index
file for websites on the server is index.aspx, I asked the server admin to
make default.aspx the default index for the subdomain. When I go to the
subdomain, I get the message "This is a marker file generated by the
precompilation tool, and should not be deleted!" When I go to the
default.aspx file through any other means (I have a link to it in the menu
bar on the top of all the pages), it works. Any idea how to fix this?

when a website is precompiled, the content of the aspx files is changed
to the marker. your admin probably copied default.aspx to index.htm
instead of changing the mappings.
