Are there any optimisations that can be made on a Windows 2003 server
for a web service that has been deployed to it? Such as HTTP
compression and any server or .Net settings.

If it's still not an ASP.Net-transport WCF web service, the only thing that
may be left out is the compression.

Othewise, one may look forward to MTOM / XOP thingy.
